I have regularly been sending documents translated with Wordfast (most recent version) to an agency that uses Trados with no problems. I now have a document with lots of footnotes. Will the agency have a problem using Trados on my footnotes translated using Wf? Thanks for an expert answer.

I translate a lot of documents with footnotes using WF and I've never had any compatibility problems in the past when sharing documents with Trados users.
As I presume you know, you need to cut the footnote out of the source segment and paste it into the target segment and then type over the original. As such, the footnote translation will not be in the TM (as far as I know - unless there is a different way of handling footnotes in WF of which I am not aware).

I suppose that if you absolutely need a TM of the footnote translation, you could paste all source footnotes into a new document and then translate and copy the translation back into your original document, saving the new file which would contain the source and target segments in your TM.
