If there was a God, I mused silently, this was the time to enter her life, to thank her for selflessly loving her family, raising her children to become respectable, worthwhile, productive human beings. At night, I had long conversations with Him. One afternoon I even entered a church and spoke directly to the cross. “God, where are You?” I asked bitterly. “Can You hear me at all? Do You even exist? My mother was a clean, dedicated, hardworking woman. What do You plan on doing for her now that she really needs You?” But there was no answer. No sign.

I do not think that a person who obviously doesn't believe in God would use the word in a biblical sense. As can be seen in the link, and the quote, below, "clean" can have a multitude of nuances in termos of a positive character, and I think these can be summed up well by the word "good".

not addicted to any bad habits (such as drugs, alcohol, smoke, or sex etc.)

I heard saying, they have been clean for a long time. A lot of time, they are talking about some one stay away from drugs and such. When someone recovered from alcoholism, they use the word clean too. I am thinking this can be similar.

Depending on the historical context, I think this could well simply mean that she worked hard to look after her house and family, keeping them clean and tidy. Not so long ago (certainly within my lifetime!), this was considered a great virtue (or feat, in my case!) - the ambition of every housewife - in the days before the maxim "Cleanliness is next to godliness" was said only in jest.
